There is a secret chest in every part of chapter 3.
Part I: To the Lighthouse
There is a path (tunnel) under the houses in the village that leads to the secret chest 1

To the bottom right corner of the mushroom forest is a narrow path to the secret chest 2

Part III: River of Fire
There is a path among the mushrooms right before a checkpoint that leads to a set of pipes pointing to secret chest 3

Part IV: The End
The secret chest 4 hides behind the giant mushrooms on the left
